Well, nature is self-transcending in that it's evolving. The early universe, before there were stars, doesn't resemble the later stage in which galaxies abound. Eventually, all the stars will go out, so we'll have another type of universe. The continuity between those stages is scientifically explicable, so all the stages are in some sense natural. But as I've argued elsewhere, there's no scientific explanation of the rise of naturalness itself, as a property.
