It's not surprising that miracles weren't always viewed as supernatural because the godless concept of nature arrived mainly with the Scientific Revolution. There was no clear concept of nature, as such, before that in Christendom. The environment wasn't "natural" in the sense that would later prevail, but was teeming with "supernatural" possibilities. Nature was still enchanted, so of course it could come to its fruition in miracles.
